Isn't COD based off the original Doom 3/idTech 4 engine? Do id get a royalty fee for that?

No, the first COD game used the Quake 3/id Tech 3 engine but they have upgraded and modified it for each new game since, so I doubt it shares anything in common anymore. Just like the Source engine doesn't have much in common with id Tech 1 anymore.

Can you use the (now free) BFG engine to boost the graphics quality of the standard version?

Theoretically, yes: download and compile the source, then load the content from the original game. You'll miss out on gameplay changes (extra levels and the like only present in the BFG edition,) you won't get Bink videos playing and you'll miss out on Carmack's Reverse rendering, but other than that it should work.
