Uh... Why would your CPU Heatsink matter? That's on the other side of the board. What would matter is what slot your graphics card would go...
Easiest way would be to have a 5.25'' Pump/Reservoir combo for the larger 5.25'' bay and then have a slot drive for the smaller 5.25'' bay.
Those heatpipes are nuts - they're trying to get as much surface area as possible to provide maximum heat dissipation. Quite a neat idea, really.
