Sorry to sound stupid, but what's the best way to install some programs which aren't that important to my storage drive instead of installing them on my SSD, for example antivirus, iTunes etc? Should I just create a new folder and name it Program Files on the secondary drive and when installing programs manually point it to that?

Yup. Or when installing, just change the drive letter in the install path, it'll create the folder for you.
