I have been trying to order via amazon and scan for a molex to a 3x3 pin as i want to run my from 3 fans from the psu. Every connector I have order comes with only 2 pins. What am I doing wrong here.

You only need two pins in order to run directly off of the PSU. These are the positive wire and the ground wire. The third pin is for pwm (pulse width modulation) which is used to control the speed in certain fans when plugged into a motherboard header or fan controller. Again this not required for your application. So if the connector fits you should be fine.

I would also point out that molex from your powers supply has four wires, +12V +5V and two 0v. Again its only the (typically) 12V wire and one of the 0V wire that is used in direct fan connecters
