Sometimes I want to phrase something like:

"Although Hamilton won the championship, it was by the thinnest of margins"

How incorrect am I in using "Though" instead of "Although"?

I'm sure you can interchange them, though I'm not sure whether you should do so at the beginning of a sentence or if you should use 'even though'.

    Margins are narrow, not thin.

What is by the thinnest of margins, Hamilton or the championship? You should instead say "...his (or 'the') victory was by the _______ of margins."

Also, I agree with Red 5's argument.
