I have a 4 way fan controller in my PC, akaska thing, which controls the case fans on my case, and it does a very good job of it.

However, at night I leave it playing music, and casefans are not really needed, nor is the brightblue lighting within...

Put short is it possible to cut the power to the fan controller with it on, via a switch, without messing anything up? It's powered by the molex a floppy drive would use...

You can wire the controler's "output" to the switch, and the fan wired to that switch.

Problem with this, if you cut power to the fan, the controller goes mental and starts screaming at me with beeps...

You mean the controllers "Input" to the switch, right?

Turns off controller, no beeping or power to fans.

    Job done.

    Do it with my DigiDoc5

I think that you're messing with the RPM cable, and that's why you get the beeps.
On a fan, the yellow cable is RPM, red is (+) and black (-)

Sounds like he's cutting the 12v... but this means no rpm signal as well so sets the alarm off anyway.

Well if it uses both 12V and 5V then I would suggest getting a DPST for both lines, and if you only have a SPST then connect both grounds to the switch.
