I doubt you'll need the side panel fan blowing on the gpu's. As long as you use a pair of 120 or 140mm fans in front which move a good amount of air, you'll have a decently cool system. If all else fails, throw a 120x2 or 140x2 radiator in there and WC your cpu. That will diffuse a good bit of heat from inside the case

I vote Part 6. You'll be feeding your GPU more cold air instead of starving the GPU fan of volume where it's most needed. Plus, I'm a fan of neutral or positive pressure over negative.
I still vote to make the two front fans 140mm fans. Then you can avoid cutting too many holes in the case.
