Do you have any other EA games like SWTOR as this game links to an orgin account and changes the password ?

I can't remember my self but do you have to validate your account via your e-mail address? if so they will have sent you an e-mail where you click a link then your account becomes active

Once you have registered the game license with an Origin account it won't ever work with another so creating a new account won't have solved it. Did you not use the second disc during install?

It kept asking me for my logon name and pass... Then I found out I had to insert my email and name... Go figure, but it worked! :) Maybe that's the problem! :)

You can log in with you EA Master ID (account/BF3 name) or your Email. Naturally when making an account you don't have a EA-ID yet. if you just start Origin it says EA-ID or Email above the box.
