I have a 3 pin fan here, and I'm hoping to connect it to a 2-pin connection. I know that red is power, black is ground (or could be the other way round) and the yellow is for fan speed. My question is: can I just leave the yellow wire hanging, as I have no connection for it?
I'm putting a quieter fan on my mini-fridge, so it doesn't have a fan speed control. I'm guessing I can just cut off the cables to the old one, cut of the connector to the new one, and then splice the same coloured cables together. What would be the best/easiest way to do this? Can I just leave the yellow wire free (and cover the bare end).

Yes, is the simple answer, the yellow cable normally just reports fan speed, tachometer IIRC.

I'm guessing I'm ok just stripping the wires, twisting them together and insulating them?

um, no. solder them or go to a hardware store and buy some crimping connector things, then wrap them with electrical tape or put some heatshrink on there. don't just twist them together, that will hold for like a day before you start a fire.

Ended up soldering it, and it seems fine. The fan seems to be making a quiet "ticking" noise, but that might just be the fan itself, and not anything I've done.
