I had a very similar idea to this a while back, but the squares were lit with white LED's (when a piece was placed on it), and the bottom of the chess piece was covered in colour gel to make the piece light up a different colour. All squares that were unoccupied were lit dimly. I never got round to testing or making it though. I might have a go at this though now. The effect should be quite stunning. I hope you get some good results with yours.
Just a little idea: Instead of using plexi or whatever for the base, what about mounting all the electronics on a single base, attaching some temporary edges around that base (wood, metal etc). Then pouring some sort of resin similar to what Mashie used for Project Anemone directly onto the electronics. The base and edges could then be removed and you would end up with 'floating' electronics inside the chess base. To be really flash, instead of having normal black and white squares, you could bring the base to a CNC professional who would then etch in the squares. The white squares would stay completely transparent whereas the black squares would then have a slightly frosted effect. Anyway, just a thought.
thats a good idea - encasing the circuits with resin however. what happens IF one goes wrong?? what would be great is if you can get hold of some coloured pcb laquer like MSI use red, Abit use black.... theres loads of colours. just need to find where to get em. Snood

As I posted earlier, you could just get one of these off ebay for parts (especially the clear/frosted board as mentioned). http://cgi.ebay.com/ws/eBayISAPI.dll?ViewItem&item=3129839080&category=2554 At least for teh prototype, because I'm sure the quality can't be that great at that price, so further development would want a higher quality, especially for the price.
Why on earth would they give them away for free??? OH yeah, because they don't do anything and no one wants to buy them. If the chess set looks like the one pictured i think it would be a good start!
